GOBO

Gene expression-based Outcome for Breast cancer Online

Description

GOBO is a user-friendly online tool that allows rapid assessment of gene expression levels, identification of co-expressed genes and association with outcome for single genes, gene sets or gene signatures in an 1881-sample breast cancer data set. Moreover, GOBO offers the possibility of investigation of gene expression levels in breast cancer subgroups and breast cancer cell lines for gene sets, as well as creation of potential metagenes based on iterative correlation analysis to a prototype gene. GOBO is described in:
  • Markus Ringnér, Erik Fredlund, Jari Häkkinen, Åke Borg, Johan Staaf
GOBO: Gene expression-based Outcome for Breast cancer Online
    PLoS One. 2011;6(3):e17911

GOBO uses pre-defined gene sets of co-expressed genes representing breast cancer specific processes described in:
  • Erik Fredlund, Johan Staaf, Juha K Rantala, Olli Kallioniemi, Åke Borg, Markus Ringnér
The gene expression landscape of breast cancer is shaped by tumor protein p53 status and epithelial-mesenchymal transition

Latest news

July 2018 Updated server to version 1.0.2. In the Gene Set Analysis Tumors module and the Sample Prediction module, samples can now be analyzed within each molecular subtype separately.
Jul 31 2012 The paper describing the gene sets with co-expressed genes representing breast cancer specific processes that are used in GOBO has now been published

Apr 24 2012 Updated server to version 1.0.1 which essentially is a bug-fix release. Fixed bug to support input of multiple Affymetrix probe identifiers to Gene Set Analysis applications. Added support for selecting ER-positive/LN-negative and ER-negative/LN-negative tumors in the Gene Set Analysis Tumors and Co-expressed Genes applications.
Feb 6 2011 Server updated based on reviewer comments.

Dataset

The tumor data set consists of 1881 samples with the following characteristics:

CharacteristicsNumber of tumors
All tumors1881
ER+ tumors1225
ER- tumors395
Untreated tumors927
TAM treated tumors326

Complete lists of genes and Affymetrix probes in the 1881-sample tumor data that can be analyzed using GOBO are available:

Feedback

If you have suggestions, comments or bug reports, please send an email to or .

If you have problems:

  • Look in the results files 'GOBO_RunSummary.txt' or 'ErrorMessageGenes.txt' and make sure that the gene symbols (should generally be in upper case), Entrez Gene Id's, or Affymetrix Probe Id's you submitted could be matched in the analyzed data set.
  • The results file 'GOBO_RunSummary.txt' should always be obtained otherwise your analysis has failed.

Versions

This server is running GOBO version 1.0.2.
